Design: Strand-specific cDNA libraries were generated from 3 mg RNA per sample, using a NEBNext Ultra Directional RNA Library Prep Kit for Illumina (New England Biolabs, Ipswich, MA) according to the manufacturers instructions. The index-coded samples were clustered using a TruSeq PE Cluster Kit v3-cBot-HS on a cBot Cluster Generation System (Illumina, San Diego, CA). The libraries were sequenced on an Illumina HiSeq 2500 platform, generating 127-bp paired-end reads.

The Chinese alligator, a freshwater crocodilian endemic to China, goes into hibernation in refuges during winter to save energy and survive the harshness of winter. In this study, we sequenced mRNA transcriptome of Chinese alligator of multiple tissues to comprehensively explore the molecular mechanism underlying hibernation and provide new insights into the conservation of Chinses alligator which are being threatened by climate change.
